Hierarchical analysis of mtDNA variation and the use of mtDNA for isopod (Crustacea: Peracarida: Isopoda) systematics Naturalis
Wetzer, R..
Carefully collected molecular data and rigorous analyses are revolutionizing today’s phylogenetic studies. Although molecular data have been used to estimate various invertebrate phylogenies lor more than a decade, this study is the first survey of different regions of mitochondrial DNA in isopod crustaceans assessing sequence divergence and hence the usefulness of these regions to infer phylogeny at different hierarchical levels. 1 evaluate three loci from the mitochondrial genome (two ribosomal RNAs (12S, 16S) and one protein-coding (COI)) for their appropriateness in inferring isopod phylogeny at the suborder level and below. The patterns are similar for all three loci with the most speciose suborders of isopods also having the most divergent...

Contextual data collected concurrently with molecular samples are critical to the use of metagenomics in the fields of marine biodiversity, bioinformatics and biotechnology. We present here Marine Microbial Biodiversity, Bioinformatics and Biotechnology (M2B3) standards for "Reporting" and "Serving" data. The M2B3 Reporting Standard (1) describes minimal mandatory and recommended contextual information for a marine microbial sample obtained in the epipelagic zone, (2) includes meaningful information for researchers in the oceanographic, biodiversity and molecular disciplines, and (3) can easily be adopted by any marine laboratory with minimum sampling resources. The M2B3 Service Standard defines a software interface through which these data can be...

Mitochondrial pseudogenes in insect DNA barcoding: differing points of view on the same issue Biota Neotropica
Leite,Luis Anderson Ribeiro.
Molecular tools have been used in taxonomy for the purpose of identification and classification of living organisms. Among these, a short sequence of the mitochondrial DNA, popularly known as DNA barcoding, has become very popular. However, the usefulness and dependability of DNA barcodes have been recently questioned because mitochondrial pseudogenes, non-functional copies of the mitochondrial DNA incorporated into the nuclear genome, have been found in various taxa. When these paralogous sequences are amplified together with the mitochondrial DNA, they may go unnoticed and end up being analyzed as if they were orthologous sequences. In this contribution the different points of view regarding the implications of mitochondrial pseudogenes for entomology...

Molecular analyses of protists in long-term observation programmes—current status and future perspectives ArchiMer
Stern, Rowena; Kraberg, Alexandra; Bresnan, Eileen; Kooistra, Wiebe H. C. F.; Lovejoy, Connie; Montresor, Marina; Moran, Xose Anxelu G.; Not, Fabrice; Salas, Rafael; Siano, Raffaele; Vaulot, Daniel; Amaral-zettler, Linda; Zingone, Adriana; Metfies, Katja.
Protists (microbial eukaryotes) are diverse, major components of marine ecosystems, and are fundamental to ecosystem services. In the last 10 years, molecular studies have highlighted substantial novel diversity in marine systems including sequences with no taxonomic context. At the same time, many known protists remain without a DNA identity. Since the majority of pelagic protists are too small to identify by light microscopy, most are neither comprehensively or regularly taken into account, particularly in Long-term Ecological Research Sites. This potentially undermines the quality of research and the accuracy of predictions about biological species shifts in a changing environment. The ICES Working Group for Phytoplankton and Microbial Ecology conducted...

Molecular and morphological evidence of Alvinellidae relationships (Terebelliformia, Polychaeta, Annelida) ArchiMer
Rousset, Vincent; Rouse, Greg; Feral, Jean-pierre; Desbruyeres, Daniel; Pleijel, Fredrik.
In this study we assessed the phylogenetic relationships of the hydrothermal vent polychaete group Alvinellidae, based on parsimony analyses of combined morphological and molecular data. Morphological data were obtained from newly examined specimens and literature information of 16 terminal taxa belonging to Alvinellidae, Ampharetidae, Pectinariidae, Terebellidae, Trichobranchidae, and the outgroups Oweniidae and Sabellidae. Molecular data were based on 28S rRNA from 13 of the 16 morphological terminals (10 previously published sequences plus three new ones). The combined analysis indicated the clades ((Alvinellidae, Trichobranchidae) Pectinariidae) and (Ampharetidae, Terebellidae). Alvinellidae, Ampharetidae and Terebellidae, as currently delineated, are...

Polyphasic characterisation of three new Phyllosticta spp Naturalis
Su, Y.Y.; Cai, L..
Three new species of Phyllosticta, P. hostae on Hosta plantaginea (China), P. schimae on Schima superba (China), and P. ilicis-aquifolii on Ilex aquifolium (UK), are described and illustrated in this study. They are compared with morphologically similar and phylogenetically closely related species. A polyphasic approach using phylogeny, host association, disease symptoms, colony and morphological characteristics, is employed to justify the introduction of the new taxa. Phylogenetic relationships of the new species with other Phyllosticta species are revealed by DNA sequence analyses based on the nrDNA-internal transcribed spacer (ITS) regions and a combined multilocus alignment of the ITS, partial translation elongation factor 1-alpha (TEF1), actin (ACT),...

Recent developments in nucleic acid based techniques for use in rumen manipulation R. Bras. Zootec.
McSweeney,Christopher; Kang,Seungha; Gagen,Emma; Davis,Carl; Morrison,Mark; Denman,Stuart.
Nucleic acid-based techniques which can be used to characterise complex microbial communities without incubation are now being employed regularly in ruminant nutrition studies. Conventional culture-based methods for enumerating rumen microorganisms (bacteria, archaea, protozoa, and fungi) have been superseded and are now used mainly to obtain pure isolates of novel organisms and reference strains that are required for the development and validation of the nucleic acid approaches. These reference strains are also essential for physiological studies of the lifestyle of the organisms as well as sources of genomic DNA and RNA that can be analysed for functional gene activity. The foundation of the molecular ecology techniques is 16S/18S rDNA sequence analysis...

The current status of the New World monkey phylogeny Anais da ABC (AABC)
SCHNEIDER,HORACIO.
Four DNA datasets were combined in tandem (6700 bp) and Maximum parsimony and Neighbor-Joining analyses were performed. The results suggest three groups emerging almost at the same time: Atelidae, Pitheciidae and Cebidae. The total analysis strongly supports the monophyly of the Cebidae family, grouping Aotus, Cebus and Saimiri with the small callitrichines. In the callitrichines, the data link Cebuela to Callithrix, place Callimico as a sister group of Callithrix/Cebuella, and show Saguinus to be the earliest offshoot of the callitrichines. In the family Pithecidae, Callicebus is the basal genus. Finally, combined molecular data showed congruent branching in the atelid clade, setting up Alouatta as the basal lineage and Brachyteles-Lagothrix as a sister...
